I have set up deposit payments as the default option in Amelia, and the payment gateway is Woocommerce.
However, when a client applies a coupon, it only affects the deposit amount, while the pending payment is not effected by the coupon applied during first checkout.
Unfortunately, I cannot use Amelia coupons because I rely on an affiliate plugin to track WooCommerce coupon usage.
Could you please advise me on how to enable automatically the coupon to apply to both the deposit and the pending payments?
From what we understand, you are not using Amelia coupons but rather WooCommerce coupons. Please note that once your clients click "Continue" and are redirected to WooCommerce, from that point onward, WooCommerce takes over and all actions are processed within their plugin. Since you are not utilizing our coupons but instead using theirs, which is their product, we recommend reaching out to their support team for assistance.
Amelia provides the integration so that you can use it as a payment method to receive payments, but we have no control over their fees or how their plugin functions. You will need to check with them regarding those details.

However please keep in mind that WP Amelia creating both the deposit and the Pending payment. Furthermore, when you add extra service in Amelia it does effect directly the Pending payment as its increasing automatically (as it should).
When it comes to this level of sync, I would expect the same with the coupons.
Don't get me wrong—I'm all for using Amelia coupons straight, but you don't have the affiliate feature, so I have no choice but to integrate with Woo.
I see it as a solution that the client use a coupon in amelia it automatically populates in woo as well, however I belive its not the case, please comfirm.
I'm opened for any solution which will handle this scenarion.
Currently 100€ total 50€ deposit 10% coupon plays out like this:
The behavior you described is controlled by WooCommerce, not Amelia. WooCommerce applies the coupon only to the amount being charged at that moment (in this case, the deposit), and not to the remaining balance. Since Amelia relies on WooCommerce for payment processing, the way discounts are applied follows WooCommerce's rules.
If you would like the coupon to be applied to the total amount, including the remaining balance, we recommend reaching out to WooCommerce support to check if there is a setting or an additional plugin that could enable this functionality.
