A couple of related questions:
1) Am I correct that there is no way to apply a coupon to an order once the customer has submitted it?
2) Assuming that's the case, as best as I can figure out my options to decrease the amount remaining on their account would be to go into Amelia>Finance>Payments, edit their deposit, and increase it by the amount of the coupon code to make it as if they had paid the additional dollar amount from the coupon? The WooCommerce payment would not match the Amelia record, but that's probably not a big deal.
Another option might be to issue a gift certificate and send it to them, which they could apply to their order. This would artificially increase your reported gift certificate revenue on the reporting, but would allow the customer to apply that gift certificate that would effectively replace the coupon before making their final payment.
Any other suggestions on how to achieve this?

That's correct. Once the booking is confirmed, the coupon can't be added. It needs to be added before/during the booking process.

I suppose you are referring to the WooCoomerce account? Once a customer books an appointment, he needs to pay an amount you configured for the service, but the whole amount will be paid if you have an online payment method configured. You can edit the payment details, and change the "paid" parameter, but the total amount will remain the same.
