is there a way to configure Amelia so that when a customer cancels a booking, the cancel (and refund) is also visible in WooCommerce? Right now, it doesn't show up in WooCommerce.

You would need to create new rules in Amelia Settings/Payments/WooCommerce, so when something happens in Amelia, it does something to the order in WooCommerce (and vice versa).
Please check out this page about connecting the statuses between the two plugins.
