Custom JS and CSS can be added to individual tables through the Customize Section above the table, or it could be added to all tables if you go through wpDataTables Settings.
There's no way to include a file that would modify the CSS of the tables, but you can play around with skin CSS files in ..wp-content/plugins/wpdatatables/assets/css/wdt-skins/ folder.
