How can we manage deposit functionnality with woocommerce to generate invoice when payment fully completed ? We try create rule in amelia submenu but we don't find partially paid option.

Amelia currently doesn't have any invoice functionality. Our developers plan to add it in the future, but I can't say an ETA on it.

In Amelia/service/edit service you can set a deposit and you can choose if it will be a fixed amount or it will be a percentage or is going to be paid in full. It's all up to you.
Also, you can set up to pay a deposit only or a full amount through WooCommerce
Amelia will send the total price for the appointment to WooCommerce. If you want to change what's displayed in WooCommerce's cart, you can do that from Settings/Payments section, by editing the Description for WooCommerce, so it says "Total Price", "Discount", etc. using email placeholders.
- You can use placeholder %appointment_deposit_payment% and it should add the status if the payment was partially paid - or in full.
