All the tables that don't load have one thing in common. They are SQL tables with WP Connection. The SQL dates that have a separate DB connection work fine.
This issue occurs only on the staging site. I tried to change an existing table from "WP connection"n to "separate DB", but I can't find these options. I can find it only when I create a new table.
This needs to be changed in the database. I can't tell you exactly what to look for, but if you can provide me with a temporary wp-admin (administrator) user for both the regular site, and the staging site; along with database access credentials, I'll try and get your tables back on the staging site, and then I'll explain what exactly caused the issue.
Make sure to tell me which tables are having this issue. Also, make sure to enable the PRIVATE response, since this is a public ticket.
If it is not absolutely necessary I prefer not to have external people inside my website.
I am comfortable with handling databases.
I believe if you tell me the name of the relevant tables and the relevant field names in the tables that refer to the DB connection I can handle it by myself.
I can't guarantee that I'll guide you the right way, Erez.
1. In the Editing tab above the table (if you can access the table in the back-end), check the database table's name in "MySQL table name for editing".
2. Check the table ID
3. Go to wp_wpdatatables database table, and verify the name of the table in the "mysql_table_name" column, and the table ID in the "id" column.
4. In the "connection" tab, if the tables exist in the WordPress Database, the cell should be blank, and if it's coming from a separate DB, it needs to contain the alpha-numerical code for that connection (it's not the connection name, or the separate DB name).
5. Check the "content" column, and see if it contains the correct query.
On my regular site, all the tables load OK.

I made a staging copy to make testings. On the staging some tables don't load:
