Is it possible to have a relationship or link between an employee and customers? i.e. if a customer books with an employee, for that to be recorded and usable.
I ask because the 'employees' are technically different venues/studios in a franchise, as opposed to employees of a company, and when they book an appointment for a customer manually, they should only see a list of their own customers to pick from, as opposed to every customer that ever booked on the website. There's also the risk of accidentally sending booking notifications to another venue's customers if they forget to untick the notification option as well.

You can enable Employee and customer panels, and this option will be of much use to you.
But regarding the booking appointments for customers, it needs to be done on the front from the incognito window.
Front-end Employee Panel allows you to offer your employees an easy way to manage their appointments and events and edit their profile from the front-end page without the need for logging into WordPress. On our demo site here you can take a look and try our Front-end employee panel.
By default, employees can see their own appointments and events on the front-end employee panel. In our Roles Settings you can define more options that employees will have:
And Front-end Customer Panel allows you to offer your customers an easy way to track, reschedule and/or cancel their appointments and events. In the Customer Panel, customers can manage their personal details without logging into the WordPress backend.

I tried it. This doesn't really address my query, the customer drop-down list (when adding new appointments manually) still shows all customers of the company in frontend mode too. Which is both undesirable and cumbersome to navigate (long list), as opposed to getting a list of just "this employee's" customers like they can with their appointments. I'm asking if this can be silo'd a bit more (or have an option) to only fetch customers that have booked an appointment with "this employee".

Unfortunately, currently, there is no such feature built-in in Amelia. What you want to achieve is not possible at this time.
I'll kindly ask you to add it as a feature suggestion on this page.
Features are pushed up on our "to-do" list when there are a lot of customers requesting those features, so having your vote as a customer can be beneficial to this feature being developed sooner.
