Amelia doesn't have an auto-reply feature, so I don't quite understand what you're referring to.
The email templates work with text editor, and HTML editor, but if you're going to use the Text editor, you need to remove the HTML content <p>, </em>, etc.
These should only be included in the HTML editing mode.
