1.we have integrated zoom and also zoom user for 2 employees to test it out. Now, when we book an appointment from the client perspective, there is no option for the client to chose between on site or online meeting. How does this work?
2. Further, where to set that an email with the zoom link is sent when the client choses online meeting or an email without a zoom link for the offline meeting?

1. I'm afraid, at the moment online meetings cannot be optional, therefore, you should create two sets of Services: one for online meetings and one for on-site meetings.
You can suggest that as a feature request here, or check if this request was already submitted and vote for it.
2. You should add the Zoom link placeholder %zoom_join_url% to Appointment Approved or Appointment Pending (depends on what you prefer) notification templates. If it's a Zoom meeting, a Customer will receive a link. And if it's an offline meeting, the placeholder will remain blank.
