Do you create an alternative database to the mess that the WP database has evolved into or just access to the base that is already there?

To be honest I am not sure I completely understand your question. wpDataTables uses the WordPress database to store the data it doesn't have a database of its own but you can connect to a separate database and create tables pulling the data using SQL queries.
