I was wondering: when a first time customer fills out the form and books an appointment. An E-Mail is sent with the username (his e-mail address) and a link to change the password. Is this a common WordPress registration e-mail? I was wondering if there is a way to send a custom and nice e-mail for first time customers on their first booking form submission.

This is sent by WordPress if you want to allow your customers access to the backend of Amelia, so that they can manage their appointments.
This email cannot be edited by us, I'm afraid.
However, you can set up a nice template for booking confirmation in Amelia > Notification.
