Hello - Has or WIll the Amelia software include an option to collect only a deposit for services. The only options are Onsite, Strip or Paypal to fully charge customers. It would be great if an option was available to include a deposit based option as I charge my clients a deposit to hold their appointment. If we as the administrators for our account could set a % or a specific dollar amount on the admin panel would be great. Any information you can share on this is greatly appreciated.

Thank you for choosing Amelia.
Could you please tell if you activated Amelia on the Amelia -> Settings -> Activation page with the purchase code? If so, then updates should be available on the WP Plugins page.
You should update Amelia to the most recent version 4.1, clear the site and the browser cache, and then the deposit option will be available in the Service modal:

Any info on my second question: Is there a user-friendly phone/tablet app that my employees can use to view/manage their calendars and set appointments instead of going into the Amelia Dashboard in Wordpress to do so?

Sorry for missing that. Unfortunately, we don't have any App at the moment. Developing an App is on our to-do list. However, you can speed the process up by submitting a request on our website.
