Can I create two separate booking flow/window for my 2 totally different services? The widget will be placed on two different pages of our website with its own purpose. But all will be under one domain URL. (just differerent page)
And lastly, can this be integrated into HubSpot? If yes, what are the possible ways? Please advise.

You can modify the shortcode so it only displays that one specific service
[ameliabooking service=ID]
where ID is the ID number of that service.
You can place as many shortcodes on as many pages as you need.
At the moment, Amelia doesn't have integrations with Hubspot.
Probably, it can be achieved through webhooks. A webhook in Amelia for Appointments can be created for each one of these actions: booking completed, booking canceled, booking rescheduled and booking status changed. So when you create a webhook for one of these actions, the hook will be triggered for each appointment booked, canceled, etc. depending on the action and data will be sent from Amelia via a hook to Zapier/or any other automation tool you integrate to Amelia using this.
However, Amelia can send data about each booking via webhooks, but it can't receive the data from another tool, so it's not possible to make integration work 2 ways with these hooks.
