Once a client sets up an appointment for services successfully. A user is created on the WP side of the house as an Amelia Customer. When I deleted the customer on the WP side of the house, had the user go back in and setup another appontment. They did but their user id never showed back up on the WP side of the house.

This feature is only for the first booking. You would need to delete the customer from Amelia > Customers, and then have them book again so that they can get registered all over again.
