I set the work hours to not include 2:30-3:30pm on weekdays. At first, I set it as break time but it's still showing in bookings page so I completely change the work hours to skip the 2:30-3:30pm (see attachment) but the said time slot still shows up.
What could possibly be the issue in here? Are there other settings I need to update? Any possible workarounds?

The availability for booking is configured by the employees' work hours, not the company hours in Amelia -> Settings, so could you please let me know have you configured employees' work hours like this or company hours? If you have set your company hours, please configure the employees' work hours this way and let me know if the issue is gone afterwards.

I set the employee work hours (see attachment) to exclude the 2:30-3:30pm in two different ways: As a break on Tuesday and not include that time slot in work hours on Wednesday. Still, it's not reflecting correctly on the booking. We are only using one employee and all the services are assigned to that employee.
Is there anything else I need to do for this to work properly?

As I can see on the screenshot, there isn't an available time slot for 2:30-3:30, like you set under the employees' work hours, so I am not sure if I understand what exactly is the issue, unfortunately. I visited your page and both Tuesday and Wednsesday are not available for booking at 2:30-3:30, like you set it up.
