I have just created a new Service and want to have different notification emails for it. Some of the information from other services work for it but some do not. I need help understanding how to make different content go out for the other services. Also the custom boxes that I created for the the new service need to be used in the notifications but I cannot tell what %custom_2% is without having a booking. Can I rename the custom boxes somehow?
Unfortunately, at the moment it's not possible to have different Notification templates for Services. each Notification type can have only one template.
This feature is on our to-do list for future updates. However, you can speed the process up by submitting a request on our website.
Regarding the custom field placeholders: you can see which field they relate to by hovering over them.

OK, If i use a placeholder that is not used during an appointment booking will it be blank or will it show the placeholder in its place? Picture attached, only one of the custom sections is used for each service. I will definitely put in a request but I see a "Need a Customization?" option on the right of this page. Could i pay for this to be customized? How much can we change for this?
Yes, the placeholder just won't appear in the notification if it's not related to the booked Service.
Regarding the "Need a Customization?" option: Yes, probably, different templates can be added with some custom work. Unfortunately, our developers are very busy at the moment, and won't have time for that in the near future.
