I just saw this note "Please note: At the moment employee doesn’t have permission to add new customers on the back-end. He can only create appointments with the existing customers (the ones that have profiles created in Amelia)."
Employees can't create new customers with Amelia's current built-in features, unfortunately, like you already found out. We have this in our to-do list, but it isn't planned yet, so we can't tell exactly when it will be implemented and released.
With this feature, (of the employee being able to rebook the customer from their portal) it appears that it is just booked in for the employee and it doesn't go to a payment page. Is this correct? Our site relies on deposits being taken for bookings but if the employee can book previous customers and can bypass payment, our website misses out on income.
If this is the case are we able to disable this feature in the portal?
If employees create/book appointments for customers in the employee panel, the payment option that will be set for these appointments is the same as if booking in the back-end - the on-site payment option in Amelia. There isn't a possibility for these appointments to have the online payment methods - PayPal, Stripe, WooCommerce - these are possible only when customers book appointments on the front-end themselves.

When an employee signs into the employee portal they cannot add a new customer they can only select an existing customer for a new appointment.
