This is happening because the first one that you select will be the number 1, we will change this for the future update.
As for the calculation the first one is calculated ( the one that you do not see in the screenshot but you chose it in the step before) and then the others that are selected from #2.
My working hours & days off setting have changed and they were modified and saved but when I go o calendar it is still the old availabilities that show up. Am I doing something wrong ?

i have a course i offer 5 sessions for the price of 4
each session should be 23.99$ but when i do that it calculates like if i have 6 sessions and not 5 because it starts at 2. why is this

Can you please check if the timezone that you are using in the main WordPress settings i the zone that you are currently in?
Probably there are some settings that are not matched,
