We're looking at letting our members create a subsite with a booking platform on a subdomain...

Amelia works with multisite, one domain license is enough for one domain and unlimited subdomains.

I have since purchased Amelia and have it installed on one multisite domain — I have network activated the plugin but aren't seeing the Amelia settings in my sub-sites on the subdomain.
I can install it directly on the sub-site and activate there but was hoping to network activate the plugin.

Yes, Amelia works with multi-site. On each subdomain you can have separate installation.
