Another request that you add a feature to collect deposits.
In the meantime, can Amelia send it's sales to a woocommerce cart and therefore plugins like Woocommerce Deposits can handle deposit-taking? Thanks.

I will add your vote to that feature request.
Unfortunately, we can't say if other WooCommerce plugins will work with the Amelia WooCommerce integration, the integration is done for WooCommerce only. In the integration as it is now, the Amelia's price is taken into consideration (not WooCommerce's product price) in the whole booking/payment process, so I am not sure if that other plugin will help.
