You can't enable any other option when you enable WooCommerce, but you can enable "Cash on Delivery" in WooCommerce settings, which is basically the same thing.
I don't understand what you mean by paying in installment. Could you please explain?
case1: A known customer walks in our healing centre, and books for a healing treatment which costs Rs 800. She informs that she has only Rs 500 with her and will pay the balance Rs 300 in a few days.
case 2: We have a package of Rs 2000 for a full day treatment and we offer a payment facility spread over 2 months.
Currently as we add another payment, it updates the entire amount paid. It does not keep track when was 1st payment done and what amount.
Kindly guide me how to add 2 or more subsequent payments for an existing appointment and how to keep track of the payment amount & dates or notes.

please guide me how to enable both woocommerce & onsite payment methods.
Also. if someone is paying in installment. how to i keep track of the history of payment with some notes each time additional payment is made.

You can only go to the Appointment details (Edit appointment)/Payment/View Payment Details, and change it there:
For example, you can see (before saving) that the appointment info changed, so when I save it, it changes to this:
You choose the status - if it's pending or paid.
Unfortunately, that's the only option we have at this time.
