I have created a sync with my Google Calendar and cant seem to get the two way sync to work.
I am using Services/employees and when i create an appointment it adds it to both amelia and google calendars perfectly.
However, when I create an event in Google Calendar, and set that Event to busy (i have tried toggling the busy setting and changed threshold to 1000) it still lets me create appointments on that date.
For example i create an all day event in google on the 30th and set to busy. When i go to appointments on Amelia I can still book things on the 30th and it doesn't show up in Amelias calendar?
How does this functionality work?

I see you're mentioning you changed the amount of busy events returned to 1000, so this should already be enabled:
That's the only thing telling Amelia to remove the busy slots found in Google Calendar.
Also, since Amelia adds the slots on Google Calendar, I don't know why it's not working the other way.
Please provide me a temporary WP-admin login for your site where this happens, so we could log in and take a look ‘from the inside’ as that’s the most efficient way to see and resolve the issue. We do not interfere with any data or anything else except for the plugin (in case that’s a production version of the site), and of course we do not provide login data to third party. You can write credentials here just check Private Reply so nobody can see them except us.

I have figured out that the issue appeared to be when the event in the Google Cal was checked as 'All Day'. This meant that the option was still available on Amelia.
However, I made the blocked out event 12am to 23:30pm it made that day unavailable on Amelia.

I'm glad to hear the issue is resolved, although it should work when you set it to "All day" as well. I just tested it for one of my accounts, and it did block the whole day from Amelia.
