How can we add a note in the payment sections for mark how the customer paid "In Store" also how is tax calculated.

About tax:
Unfortunately we don't have such option with built in features, but we have integration with WooCommerce where this is possible. You can read more how to do that in our documentation in section WooCommerce integration with the Amelia WordPress Booking Plugin.
As for the payment information you can go on Finance page and click details so this modal will pop up with more information (attachment)
