Please provide me a temporary WP-admin login for your site where this happens, so we could log in and take a look ‘from the inside’ as that’s the most efficient way to see and resolve the issue. We do not interfere with any data or anything else except for the plugin (in case that’s a production version of the site), and of course we do not provide login data to third party. You can write credentials here just check PRIVATE Reply so nobody can see them except us.

Quick question, is there any way to change the week start day to be Sunday instead of Monday? We are having a number of customers miss-read the calendar when choosing a date since Sunday - Saturday is more common than M-S..

We are trying to reschedule or just make a new appointment for 12/29/2018 @ 5pm. That spot should be available. It does show up on the front-end tours page as an option, but does not show that time in the admin area under appointments ("New appointment https://bedlamvodka.com/wp-admin/admin.php?page=wpamelia-appointments#/appointments)
That appointment already exist (list for date 29.12.2018 and you will see it), and time on front end is shown because service maxCapacity allows it (14 places are still available for booking). So selecting and booking that time (5pm) from front end, will be added to the same appointment.
I understand all of that, but I thought we could use the backend to schedule bookings as well. We see the ability to do that.. The strange thing is that when you try to select a new appointment (in back-end) for any Saturday, the 5pm slot does not show up at all (for ANY Saturday.)
Correction, it looks like this is only happening on that time "When there is already an appointment". Even if there are spots open, the 5pm Saturday spot will not allow selection in the backend. December has some spots reserved, but January does not and those seem to work fine.
You can't create new appointment if time is already taken, but you can edit appointments that are scheduled already, and add new or existing customers to them (from appointments page or from calendar page).

I then tried uploading via wp-admin and it worked, but the shortcode does not work anymore and had to revert to the old version... Help please

You can change that setting from WP General Settings page (Week Starts On field).

Yes, Saturdays in January are free.
