When I use the shortcode to put these in two different pages, they are both being assigned the same table_id of 3. So when I style, it applies to both.
Yes id from the shortcode is used for getting data and all settings from backend, but on frontend tables get generated id. So if you have more tables on same page the id's will be table_id_1,table_id_3,table_id_5...
If you want to style those tables separately, you can insert your custom css on that page where you have that table between the style tag.(<style> Code here</style>). When you insert custom css in in Custom wpDataTables CSS under the "Custom JS AND CSS" in main settings of wpdatatables it will be affected on all tables.
