Let's say I've created a table with a set of data from a CSV file. Can I easily import more data from second CSV file as long as they have the same headers?

Yes it is possible as long you are not creating Manual table by selecting Create a table by importing data from data source option on Create a Table page.
If you choose Create a table linked to an existing data source and create wpDataTable from CSV file you will be able to update the table data.
