I've changed the javascript file and then minified it and I've tried with the box checked and unchecked and nothing yet. I will do more troubleshooting today.
Fixed my problem! What I found out was that the color picker in the settings was adding an !important tag when it changed the color of the row. What I did was cleared those selections and manually added the following in the custom css area. Note it is the same css from what the color pickers would have implemented except I removed the !important tag. This fixes my problem and now conditional formatting works.

However, updating the javascript file did not work for me. Has there been a change that prevents this fix?

Did you change wpdatatables.js or wpdatatables.min.js file? Do you have checked Use minified wpDataTables Javascript on wpDataTables settings page?

I've found a #ffffff !important css tag on my odd and even rows and if I remove that it works. I am going to try to find it.
