Do you want for 939,600 to be shown as 939600 ? Please take a look at my table when I check the Skip thousand separator like from my post below. The sum is displayed without " , " signs.
In phpmyadmin see what type is set for that column. Maybe it is not set to int or float and that is why you still have " , " sign in sum even when you check Skip thousand separator in plugin. See the attachment.
That is the issue why you still have separators. Can you please change the type for that column in database to float (16,4) or integer and try after that.
I just tested on my local again and change it in my database column type where I have sum to longtext and it is working. In attachment file you can see my optional column setup for that column. For this type of issues the usual practice is to ask for temprorary WP and phpmyadmin credentials and because you can not provide me temporary credentials it is very difficult for me to solve the problem.

I can't do that, as wp_woocommerce_order_itemmeta_meta_value take different values. Somewhere is an address, a phone, and somewhere cost.
